AO3's tagging culture rests on an implicit contract — authors disclose, readers curate their own experience — and 'mind the tags' is that contract said out loud. Authors drop it in summaries or notes when a fic contains dark material; reccers repeat it when recommending something intense. It is closely related to the saying 'don't like, don't read' and to the 'Dead Dove: Do Not Eat' tag, which signals that the content is exactly what the warnings say it is. The phrase is gentle in tone but serious in intent: nobody should be ambushed by content they specifically avoid.
